I presume your NUC is running CommodoreOS/Linux.
CommodoreOS/Linux likely won't have a problem with the format of the USB at all and will read the files just fine.

Please follow the instructions in the Cloanto ROM setup section of the Commodore OS Settings Manager.
I know the instructions can be a bit confusing, so let us know how you go and if any step is tripping you up.

I've just downloaded Amiga file version 9 from Cloanto. It is an MSI file. From what I understand I can place this msi file into
/usr/share/commodoreos/roms/amiga without using Windows? I have 9 Plus edition. I also have both C64 and Amiga 10 Plus editions as well but they are both ISO files.

HOWEVER, you can still allow Commodore OS to extract the classic games
and Workbench software from the msi file automatically (for one Click usage).
YOU've downloaded Amiga Forever Value edition from the Cloanto website.
and YOU've placed the msi file in the following Commodore OS folder:
/usr/share/commodoreos/roms/amiga or your Downloads folder
Selecting this option will extract the games and Workbench software.
(Tested Amiga Forever 10 Value Edition only)

Not only won't it work with the wrong version, it might even scramble things. You shouldn't do it.

I should probably display a warning.

I reverse engineered the msi and inferred file names by position. So it can't work on v9 unless it was packaged absolutely identically which is unlikely.

So I download it into Windows or should I get Value edition, or do not use ROMs at all?

You need to copy the ROMs and disk images manually.
Once AF9 is installed on Windows copy the Amiga ROMs to the appropriate place in COS ROMs folder as per the instructions.
You could also copy the disk files to the appropriate Systems folder (click C= logo in the dock)
As of writing COS3 doesn't support RP9 but it will in an update soon. (well it does currently if the file is associated with RunCommodore)

So since COS3 doesn't support AF9 yet do I wait until it is?
To install AF9+ I click on the msi file within Windows and it uninstalls there and then I install program, register it and then make copies of system roms from c:/Users/Public/Documents/Amiga files/Shared/rom
Copy kickstart files to USB stick and copy kickstart files into the
commodore OS folder /usr/share/commodoreos/roms/amiga ??

After clicking on msi file on windows machine (Win11) does it automatically create directories to install Amiga software into? Or do I do the creation of directories manually?

When you can click on an RP9 file within Windows it will run Amiga Forever and the software.
I don't remember if it creates a games folder, but it probably has one somewhere.
Regardless, where you put Amiga software files are up to you....and you can create a folder anywhere you want.
Amiga Forever, has a game launcher menu built in.
Much like what will eventually be available for COS3 in future.
The filemanager is only a stop-gap until the launcher program is ready.

That's right. Then Run the Cloanto ROM Emulation setup from the Settings manager.
So since COS3 doesn't support AF9 yet do I wait until it is?
Right now, you can create an RP9 file association with the RunCommodore script by right clicking on the RP9 file, selecting Other Program, and finding and selecting RunCommodore (or you can type it).
RunCommodore is simplistic and will base the emulator usage on the file extension and folder it is in under System.

When I get to updating the associations programmatically via an update, I'll set that to the Universal Emulation launcher system.
It uses hints to select the right emulator for a regular ROM image.
Eventually the Universal Emulation launcher will also read the RP9 format for the correct system usage.

Right now I'm focused on the Beta 6 to 8 update which is having some issues, hence the delay in progress.
